On second thought, I think your edit is okay, because even though it is a "jalan nasional", it does not function as a trunk road (connecting cities), but rather as a road for entering/exiting a city. I'm okay with this road being a primary road.

May I inquire as for your sources to tag this road as primary road?

That is the official map from the Ministry of Transportation. That map indicates that this section is "Jalan Nasional" hence it should be a trunk road as far as I'm concerned.
