Both versions are in use... E.g. bahn.de uses "Frankfurt (Main)" in their timetables, but the signs on the platforms show "Frankfurt am Main".
We map what's signed on the platforms as the name of the station. Alternative names go into alt_name=*, official_name=* or short_name=* depending on their source (it must be permitted!), length and usage.
Currently, most signs show "Frankfurt am Main Hbf". Before the last change of signs it was "Frankfurt (Main) Hbf". I didn't spot any signs mentioning "tief" at all recently, although this should be part of the name. I don't remember the signs at the stop of the Stadtbahn (U4/U5)
According to the hafas API "Frankfurt (Main) Hauptbahnhof" is the correct name. The HAFAS ID for the station is '003000010'
The names 'Frankfurt Hbf', 'F Hbf' and 'Ffm Hbf' are known as aliases by the api.
Therefore I think 'Frankfurt (Main) Hauptbahnhof' is the propper Name for the entire station.

Update: 'Frankfurt am Main Hauptbahnhof' is not known by the api. It always correctes it to Frankfurt (Main) Hauptbahnhof.
