Am I correct in assuming that naselje_mb is an official key for the numbering of cities / political structures in your country? Could ref:SI:naselje be used to make the key easier to interpret?

Yes, that is correct. It's an official government reference. The correct key should be ref:sr:maticni_broj. Once I finish with data import/fixes, I'll go through invalid keys and update them accordingly.

Please ref:SR:maticni_broj (lowercase means language uppercase the country)!

It makes sense to be sr (lower case for language) as "maticni broj" is serbian. Also I am following instructions as per https://wiki.openstreetmap.org/wiki/Serbia/RGZ_Import. If you think otherwise, you can raise your concerns in https://forum.openstreetmap.org/viewtopic.php?id=68288 forum
